They've acknowledged that they are aware of it, I believe, but have not (to my knowledge) speculated on the causes.
It is my hunch that it's not an import bug per se, but rather a problem with plot flagging in Awakening (that is, DA2 is correctly importing incorrect information from Awakening). If you'll recall, when saving Amaranthine in Awakening, your codex updates to say that each NPC not in your current party dies at the Keep, even if the Keep is fully upgraded and the Epilogue later reveals that they survived and lived happily ever after. It seems that the plot flags for each character left at the Keep are automatically set to "Dead" when saving Amaranthine - and since Awakening has no post-epilogue save, this false (according to the epilogue, anyway) information is what gets transfered into DA2. Hard to believe this was overlooked, perhaps, but there it is.
The corollary to this is, it should be possible to meet Nathaniel in DA2 with an Awakening import if a) you save Vigil's Keep instead of Amaranthine (so, you know, the selfish route) or
I could be wrong! If anyone has an Awakening import where Nathaniel was in the winning party or in which Vigil's Keep was chosen over Amaranthine and Nathaniel still didn't show up in DA2, let me know.

This... was what I was afraid of. After taking it somewhat slowly (70 hrs, +/-) through the first playthrough (and finding out about - and backtracking to avoid - the Isbella & Sebastian bugs), then taking my time through Act 1 on a second playthrough (34 hours thus far), it was incredibly ... frustrating ... to Start Act 2, check the map, and find Yevhen's Quest Exclamation mark there.
After all the notifying Bioware of the Awakening Codex bugs, this inaction finally came around to "bite" us hard. It's frustrating enough I think I'll finally hit Homefront's SP Campaign to get rid of this ... frustration, before re-completing Awakening to manually correct their "oversight." Thanks, Bioware!

Yeah, I feel you. Something did occur to me, though, which made me feel a little better: if you play Awakening "right" (that is, with DA2 in mind), then you only need to "sacrifice" one character in order to save Amaranthine. Anders and Justice can be safely left behind at the Keep, since we all know they make it into DA2 even if they die according to Awakening's plot flags (side note: would this mean that Anders in DA2 is not an abomination, but actually an Arcane Horror?
It's not an ideal solution exactly, but since I'd be willing to wager that this problem will never be patched due to its roots in Awakening, at least it's something. However, if there's a "Finding Sigrun" quest in DA3, I'm gonna be annoyed.
