Cole is in a locked cabin on the hill before you reach the dock where you find Nihilis' body.

You encounter Cole after you talk to the scientists in the first set of pre-fab habitats. You will come across another set of habitats right where you see Sovereign taking off. Just as you see that, look to your right. You'll see the pre-fabs. That's where Cole is.
