I'm close to 100% friendship but not toally there yet and I'm near the end of act 2. Is this good enough to prevent her form leaving for good?
Does Isabela have to be at 100% to return?

Yeah, 50% is good enough. Trust me, I wasn't anywhere near 100%.

I had her friendship meter ar 80-90% and she still returned. I think 50% friendship/rivalry will be good for her to come back.

Also, are there ways to get Aveline's approval up during act 3 so that she doesn't betray me?

Should be obvious, but during Aveline's Act 3 personal quest, be supportive of her and take her side during convos. Reload if you have to; my first time I picked options I thought sounded diplomatic but she didn't like at all. =x

You have to have completed her act 2 Questioning Beliefs conversation.
