First play through--Sided with mages (won't make that mistake again). Isabella left at the end of act 2, Anders got stabbed, everyone else sided with me.

In general, I felt bad for Anders but couldn't accept his methods.  I didn't hate the guy, but I also felt having him around could hurt the mages during any future reconciliation.  So he just sadly left and wished me luck.  I felt a bit empty but was pretty confident I was doing the right thing by showing him the door.  Sebastian left as a result and promised to seek revenge on Anders.  I wasn't going to execute Anders to make Sebastian happy. 

Hawke sided with the mages because he would not support the rite of annulment.  He's not anti-templar or even anti-Chantry, but he draws a firm line against hysteria-induced mass executions.

Mage, sided with Templars. Supported by Carver, Cullen, Sebastian, Varric, Merrill, Fenris, Aveline, Donnic. Was happy to gut Anders, and Isabela left ages ago. Sickening but necessary, and really thought that my mage would be killed at the end.

1st Playthrough:
Sided with mages. Isabela had run off long before and never returned. Fenris fought me and lost. Seb left because I kept Anders alive.
2nd Playthrough:
Sided with mages (again). Isabela returned in this one and Fenris stuck with me. Only lost Seb because I once again let Anders live (was gonna kill him but his line about becoming a martyr annoyed me so I reloaded, no way is he dying a hero)

I sided with the mages and everyone went along with me. Isabela had left in Act 2 and not returned; I did two saves, one with Anders alive and helping me and one where I killed him.

Merrill seemed to disappear when I got to the Meredith fight, but Bethany, Donnic, Zevran and Cullen all helped out.

I played as a male mage with a LI of Anders. Due to Anders I sided much more heavily with the mages than I would have on my "own". Isabella made off with the book early on, and Carver joined the templars when I took Aveline as my tank instead of him into the Deep Roads. (He ****ed too much at Hawke. Didn't feel like listening to it.)

When siding with the mages: Fenris went against me and I later killed him, Aveline, Merrill, and Varric stayed with me. I kept Anders alive.

Since I killed anders, gave Fenris to his master, gave Isabella to the Arishok. Everyone else agreed with my descision to side with the Templars.. sept for Merrill but I convinced her =P

Everyone was with me except Anders who wouldn't help my mage fight against the other mages. Also Carver was dead....I forgot to take Ser Grump A Lot with me into the deep roads...My mage run the PC will be the same. There is something neat about a bunch of templars grovelling to an apostate.

I sided with the Mages, though I was tempted to side with the Templars.

The way I see things is that if the Mages win this impending civil war (and they most likely will, having magic and all) all of Thedas will become some sort of Magocracy like the Tevinter Imperium in which Mages are the ruling elite and everyone else would be more or else oppressed. I ended up picking the Mages simply because I wanted to avoid a genocide in which innocents would be killed.

Oh yeah, Fenris, Varric, Aveline, and Merrill (who I romanced) were the companions who ultimately stayed with me. I thought this was neat as I had maxed out friendship with all of them.

And Anders got the knife and is now rotting in hell for being a dick and screwing us all over.
