I think overall, Kirkwall itself was the problem, not just the Templars or Mages. After all, nearly every mage seemed to be a blood mage, while the Templars played their part by imprisoning all of them. Just compare Kirkwall's Circle to the one in Ferelden. In Ferelden, once mages went through the Harrowing and became enchanters and the like, they were given some measure of freedom-- able to go out into the world on quests, just like Wynne. True, they had the whole phylactery thing hanging over their heads, but at least they were allowed some kind of life.
In Kirkwall, it seems they weren't even allowed to go past the Gallows. Even the First Enchanted seemed little more than a prisoner and you never saw mages outside of that area, unless they were apostates. Which means, they basically were just prisoners who were allowed a little exercise time in the courtyard.
So, frankly, the Templars were just as bad a the blood mages, so I couldn't support them, even without a crazy, rune-influenced leader.
