I just completed the game, and at the very end when Cassandra and Leliana are talking they comment on how it is much a coincidence that both the Warden and Hawke both dissapeared.
Now, I know many people's Wardens made the ultimate sacrifice and I know why my Warden is away (gone with Morrigan through the Eleuvian) so it's hard to picture him having to do anything with The Champion right now, but then, why did Bioware include such anomnious reference?
Do you think this has some meaning or it was just for the kicks?
So, if the Warden is alive...

Because DA2 is written as a hammer and not a dagger. It likes to use blunt force plot revelation.
It will probably have something to do with future DAs. Either that or it is a pre-emptive strike on "What happened to my Warden" threads when DA3 comes out.

It's a cliffhanger. In DA3 you play the role of the OGB, and you have to fight off the Warden and the Champion, who are both being controlled by Flemeth who has taken possession of Morrigan's body.

My Warden is supposed to be telling Alistair what to do back in Denerim. Going through an enchanted mirror that leads to who knows where didn't sound like a smart career move for the chancellor of Ferelden. Guess he got bodysnatched on the way back to the castle.

Indeed my Warden is the Queen and probably waiting to spank Alistair with unlubricated paddles for that "ball and chain remark" (the Warden-Queen has ears everywhere!).
She'd also sooner boot Morrigan into the mirror herself to be rid of her than follow her.
Disappeared? Well, only if she takes Alistair along, I'm fine with that. Teagan can run Dog Land a while or something.

If your warden dies, I believe we can assume that they're talking about the warden commander from Awakenings. If your Warden lives, they are the warden commander, but if not, a new one is appointed, even if it's from Orlais.

There are plenty of things to make your Warden Disappear;
If you went into the Mirror at the end of Witch Hunt; they can refer to this. If not; all your Epilogues either as the Warden; or Warden-Commander refer to you one day just up and leaving. They can also be referring to that; the way Bioware set it up no matter what YOU thought your Warden did after the game events; they eventually got up and vanished to prepare for another game.
