Certain achievements pop up in game as I earn them BUT when on dashboard looking at my achievements these ones never say they unlocked but they were supposed to have:
~Gain loyalty of assassin
~incinerate specialist
Used to have problems with the recruiting players achievements not staying unlocked but somehow they finally worked. Any ideas or help?

I have not heard of this before. I had no probs at all with ME2 achievements. Why dont you try deleting your system cache, and then when you start the game, you will re-install the last update. If that doesnt work, there is little you can do.
