I, like many others, have a hate/hate relationship with the rogues on nightmare.  Between AoEs not breaking stealth and their ability to Pot while invisible, I got in the habit of just dropping the game momentarily to casual just to stop grinding my teeth.  However, after much trial and error, I have a build that currently kills rogues dead rather effortlessly on nightmare.  In the interest of full disclosure, you may have to pot between their two-fang attacks which are currently hitting for around 40% of my lifebar with 83% armor at level 14 with 313 HP.

At Level 14
Weapon- Fade's Fury 47dps 1h sword (Sebastian DLC)
Armor- X of the Fallen set or Act II superior items when better
Attrubutes- 34 Strength, 30 Con, 16 Will (+fade points, no books)

Talents (+ as many skill books as I could afford)
W&S
- take all base talents
- upgrade shield defense and assault (my fav dmg talent)

Vanguard
-take all base talents

Defender (for elemental defense and knockback immunity)
- Turn the Blade, Elemental Aegis, Resilience

Warmonger
- Taunt & Bravery, fully upgrade both  (+5% dmg & 10% atk for everyy enemy after the first)

Battlemaster
- Bolster, deep reserves, second wind (great for longer fights, or if you need to use a talent immediately)

Reaver
- Blood Frenzy

How it works:  Essentially the idea is to ramp up dmg and try to keep the rogue off it's feet, which is easier said than done.   Attack the group and try to grab aggro to keep squishies alive.  The rogues usually take a second to show up anyhow.  As soon as the rogue shows, use Cleave and Assault.  Next I use Assail for added dmg and force.  Then lay into it with Scatter and Shild Bash.  I don't always keep the rogue from stealthing, but it's always at 50% health and has never lived through a second onslought.  Dmg bonuses are 100% from Blood Frenzy (at 50% life), 5% per enemy from Bravado (sustained), 10% from assail.  10% from Might (sustained), +100% from cleave, and whatever else comes from Vanguard passives.  Bottom line is this build is killing rogues more quickly, and dying less often, than my 2 handed build with similar dps rating (weapons were the same).

Are you playing solo?

I found the best solution is to have 2 mages in the party with Petrify. Also helpful, Paralyzing Prison, Glyph of Paralysis, upgraded winter's grasp, Wounds of the Past (merrill).

When you get one of the enemy Assassins BRITTLE, if you are playing Hawke Rogue, send your rogue in to one shot him with Assassinate. Otherwise use 2H warrior Scythe, Mighty Blow or Varric's Punishing Lance. If you are playing exclusively S&S Hawke, I don't think there are any abilities that do extra dmg vs. BRITTLE.

I haven't tried solo yet, mostly for fear of assassins. I tried using entropy stuns and crushing prison earlier in the game. Crushing prison, horror, and sleep (with upgrade) will all temporarily stun the assassins. However, I find that either my party members have already blown their talents, a trash mob walks in front of the targeting, or I forget to use them while everything else is going on. It's not reliable for me. With this build I can take out the assassins, tank and kill trash mobs, and keep my party alive.

My party is usually Anders for heals, Varric for dps/lockpick/banter, and Merrill for entropy and AoE. I may be able to change things up now that I'm killing trash so much faster. However, range will be an issue for blood mages without more magic resist. I may have to experiment and see if I can rune out a resist shield.

Edit:
I attempted a 2h build using, mightly blow, scythe, whirrlwind, and holy smite with cleave, but the assassins always got away and I died a lot more.  Mighty blow was hitting for almost 900, but inevitably the assassin would stealth, pot, and kill me with a second two fang/ assassinate.

when they stealth I usually highlight all my characters and retreat to a choke point or some place far away.

they will come out of stealth before they catch you and then hit them with Petrify or some kind of immobilizing spell.

Also I found S&S warrior can sometimes shield bash them at just the right moment to interrupt their stealth. They seem to have a cooldown on the stealth because they can't activate it again right away.
