Okay, if Liara and Shepard fused minds wouldn't she have the cipher as well? If that is the case why couldn't she understand the recording on Ilos? Is it that she just read Shepards mind and did not take any of the information?

I don't think the info or the cipher is in liara's mind, I think it's just in shep's, and she needs to join with his mind to access it, and once she does, she can see what he sees and help him interpret the info, but I don't think any of it is actually in her mind at any point.
