My first runthrough of Origins/II was pretty simple why they disappeared - I had a Elf Mage Warden who was with Morrigan and his son; the Female Rogue Champion freed the Mages and was in hiding while she ran around aiding mages with Merrill. Both would have very good reasons to be in hiding from the Chantry.
The Inquisitor story will be very complicated if they try to explain
- What happened with a Warden who was in love with Leliana after Awakening/Dragon Age II?
- Hawke sides with the Templars (why are the Inquisitors unable to find Hawke?)
Warden and Hawke... both have disappeared using the Eluvians?

My Surana Warden is with Morrigan and their son, watched over by his faithful Mabari Hound; they are planning to irrevocably change the world.
As Anders encouraged, my apostate Hawke is leading rebel mages fighting to keep their autonomy from the templars trying to kill them, with Merrill at his side.
That's the canonical fate of my Hero and my Champion for my run - two blood mages who made a difference for their people.

I'm pretty sure the plan in making both the warden and Hawke disappear into the sunset wasn't to reveal some plot or info about the world. It was about getting previous super strong protagonists out of the way so there is a reason for the new ones to exist. Why would a lv1 grunt inquisitor be the one saving the world when there is potentially a super powerful warden out there who could easily save the day? Plus they don't want to have to explain their fate or have differing fates so "they uh disappeared" is easier.

Also they never found Tamlen's body because he wasn't in the ruins anymore, he turns into a shriek and you're forced to kill him in camp after the darkspawn ambush (if you're Dalish).
