 So I'm in Act 3 doing Anders companion quest "Justice" and I'm at the part where he's asked me to distract the Grand Cleric so he can sneak into the chantry. 

My problem is every time I go to the chantry Anders appears immediately, says thanks, and that he'll see me later. My quest log updates at this point, but still tells me to find the Grand Cleric and distract her. I've searched all over the chantry at his point and no Grand Cleric. Eventually I went back to Anders clinic and Anders was there - there was a little cut scene, his outfit changed, and now I can't add him to my party. He's greyed out like Carver.

I know the Grand Cleric issue must be a bug (I've tried restarting the quest from an earlier save and it still happens); but can I keep playing even though I can't use Anders anymore? Is he supposed to leave your party at his point? I have 100% friendship with him and agreed to help him all through the quest.

Seems lame he just up and left me specially seeing as he's my healer...

No that's not supposed to happen (at least it didn't in my playthrough where he was at 100% friendship and I had a romance with him)...

The Grand Cleric should be on the raised platform in the middle of the Chantry, next to the lectern near the statue of Andraste, right in the middle of the map.

It sounds as if you have a bug - I don't know how to fix it unfortunately (hopefully someone else might be able to help with a workaround), but you should definitely add this to the "Act 3 Bugs" thread on this forum.
