I've imported two games completed through Witch Hunt (killed the Architect, and Nathaniel lived with over 90 approval). Both times I got the Nathaniel quest. Both times the danged Architect bug made me wince. So, it doesn't matter whether the Architect lives or dies. The Nathaniel quest should happen. We'll see if it happens this time around.
I think part of the glitch is if you fully upgraded the keep and left Nate there while you save Amarathine. I had him at full friendship, keep upgraded, and spared the architect. No Nate quest on import. It seems the game assumed Nate died at the keep since he was there and I went to Amarathine. However, epilogue clearly said because of the keep upgrades Nate and Anders survived the siege.
If I remember correctly if you save Amaranthine instead of the Vigil everyone at the Vigil dies. If you keep Nathaniel at the Vigil then he dies. This shouldn't effect the outcome of the Architect either way except for the discussion to allow him to live or not. The Wardens in Kirkwall could also be tracking the disciples of the Architect if you killed the Architect.
