Can you at the beginning support one side and at the end side with the other?
I have both RP reasons (change of heart) and gameplay practical reasons (Templar Armor and Vague Blade) why Hawke will do so.

Yes you can. 
And supporting the Templars at the beginning gets you better stuff than the Mages which only gives you stuff good for a mage
