Okay for the terms of getting the Supplier achievement I need to do Fenris' companion quest "A Bitter Pill" to get 1 Embrium and 1 Glitterdust.

But I'm already at the point where I should be helping Isabela with my main plot quest "To Catch A Thief".........I'm assuming AFTER that quest that the Arishok attacks Kirkwall in which case there will be no Fenris mission and I'm screwed.

Or is there still a way to get his mission ??

You can still get A Bitter Pill after To Catch A Thief, but Izzy won't be available for your party at this point. So if you use her quite a bit, do Fenris's quest first. It triggers automatically whenever you bring him in your party to any area outside of Kirkwall.
