So the first time I played, I sided with Seamus after "rescuing" him from the qunari.  Later, he ran off and was killed in the chantry.

So is there any way to keep him alive if I sided with the viscount? If I told the viscount that he was right, would Seamus be less inclined to seek out the qunari later?

No. The option to save him would come in the form of killing the insane revered mother, which you can't do. You can only watch the Qunari put an arrow in her bean after the Grand Cleric gives her the high sign. Personally I'd like to have given her an Andraste send off. Burn her at the stake.
