Updating the hair system in ME3 will just open up the can of worms of people demanding it be patched into ME1 and 2. I'm sure from a company standpoint they figure it's less trouble than it's worth; it's not going to sell any extra copies.
But damn I'd love it if they did improve on the hairs for ME3. Maybe they'll have more time for little things like that since they already have the engine in place.
