The lack of animals is caused by the evil emanating from under Kirkwall. The Halla sensed it and hot footed it back to Ferelden. Darkspawn looked the safer alternative ;-)

on their way to Kirkwall, the Qunari stopped off at Sundermount. one Qunari had a halla-v a good idea, he took the horns off a halla and put them on his own head. all the other Qunari were jealous and copied him, resulting in all the halla losing their horns
the halla got confused without their horns and began to believe that they were horses. since horses don't appear in dragon age games, they promptly vanished into thin air
the Dalish made a prayer asking to have their halla returned "dear gods, come back and bring our halla with you. if you do this, we will praise you. halla-lujah"
the Qunari celebrate the anniversary of the day they became horny by dressing up and they named it Halla-ween

They probably got pissed off with the Dalish nonsense of hauling around their land ships.

I think the halla's where used in a blood magic ritual by  merril and thats why everyone hate her rofl. ;)

They do in the novels, but I conjecture when the first Dragons came back after Stolen Throne they ate them all, very sad (prehaps they have now moved onto halla now that they have eaten all the horses, soon the poor things will have to start eating mibari and nugs :()
