The climax isn't as bad as people are making it up to be, it wrapped up Kirkwall nicely and set up a sequel well. I can only hope that the Warden is more involved in 3 than he/she was in 2. However, the epilogue was lacking, it barely said anything.
I also wish Meredith hadn't gone insane by the lyrium and rather just have killed her because of her misguided views (See: Loghain). That being said, I found the final fight to be pretty fun.

I still liked him in 2, but I felt with each Act he got worse. I still felt terrible killing him, but I wouldn't change my decision.

Yeah, every act, Anders just slides more and more into the realm of crazy. I thought that was well done, but the way it just ships you between acts didn't really drive that home.
I was fine with the lyrium pushing Meredith over the deep edge. Even if the idol is corrupt, it goes to show that the addiction templars and mages have to lyrium might not be a good thing after all!

My only regret was not helping to blow up the Chantry with Anders. MAGE LIBERATION FTW!!!!!!!!!!!!!!!!!!!!!!!!!!!!!!
