Remember the Alliance-Hegemony stand-off that formed the last arc of the CDN news bulletins?  The Alliance said that they were going into the system to chase out some pirates, but it seems to me to be more likely that the Alliance were actually went there to set up the Project to destroy the Relay.  I mean, look at the size of the base?  Having the Hegemony fixed on the Alliance would allow them to slip in and get the base running.
