Personally i have to go with Loghain.
To me hes a character that you hate to love. I really should have hated hm. He betrayed the king, sold slaves to tevinter, blamed Grey wardens for crimes they didnt commit etc.
But at the same time I could relate more to Loghain than most of the "Noble" characters.
At Ostagar, i actually thought Loghain seemed like the most reasonable commander.
Cailan just came off as naive, without really taking the whole darkspawn situation seriously.
Even if Loghains motivations were wrong (especially regarding the whole "Orlesian threat"), he still seemed like a much more respectable tactician than Cailan (who pretty much just wanted to fight a glorious battle with the grey Wardens). This doesnt excuse his inevitable beytrayal though, but it still affected my first impression of his character.
I also really liked the conversations with Loghainafter he joins your party. You really start to understand his point of view. He talks about how he had to make alot of morally questionable things in order to win the war against trhe orlesians. It makes you wonder if loghain is such a bad guy after all. He seems to be a hardcore pragmatist if anything. But then again, i tend to like characters that i have "mixed" feelings about.

Loghain did have some of the best characterization in the game, even without recruiting him. Next to him, I'd have to say that Flemeth is also up there for favorite characters. Her cryptic messages, sarcasm, omniscient knowledge was very interesting. She also reminded me of Kreia, whether that was intentional or not, I personally don't mind.

Loghain or Arishok. Both are complex and deep characters that are actually quite understandable but seemingly rare for people to understand.

After reading The Stolen Throne I'm more interested in Loghain, but he isn't my favourite probably just because I didn't spend much time with him. The last act of DA:O isn't enough to make me know him better than as a villain.
My favourite companion character is probably Morrigan. Or Dog. Non-companion character, Arishok might get my vote. I like characters with fascinating motives (and dogs.)

Morrigan/Flemeth.
There is nothing more mysterious than Flemeth in Dragon Age. Morrigan is very promising character, too. Especially with old god baby and her plans with him/her.
When I completed "the Long Way Home" and Flemeth rise from that altar my first thought was "Sh*t! Poor Morrigan...". I really like to know what will happen when those ladies face each other. Maybe Morrigan will find another competent hero... Hawke(?) to get rid of Flemeth again? Without knowing he/she owes Flemeth his/her life.

Sure, I love several other characters as well (Alistair, Varric, Merrill, Bethany, etc.), but nobody's made it to her level yet.

In fact...although if I had to choose, Morrigan would be the one, the Arishok may be up there with my all time favourite non squad based characters.

Varric, he's awesome and can lie Hawke out of difficult situations. Close second would be Loghain for reasson stated by many here, and then it's Shale for her dissent against Pidgeons and the obsession thereof.

Zevran: hilarious dialogue, interesting backstory, and excellent combat skills. Plus, he has a cool accent.
