Yah. Warden's are only a small portion. At must there can only be a few possibilities not counting death.

1) Flemeth did a Kidnapping to prepare for her puppetering.

2)Morrigan kidnapped them, Knowing they alone had the ability to insight an army enough to stop Flemeth's true plans. <-- Of course that is highly unlikely due to her not come back yet I assume.

3)That there is another behind the scene power.

Which is possible but also unlikely....

In Origins my Warden thought she'd killed Flameth until she met Morrigan so I'm wondering how my Warden is going to react when she meets the Champion who saved Flameths life.

Um, yes. The Warden/Hero of Ferelden goes off to Orlais to blow up some darkspawn, the champion is all like "dude, wait up!" but then the exile and revan crash land on the divine's skull, and THEN Flemeth is all like "I'm evil!" and the warden is all like, "I have to kill you AGAIN!?" the champion then goes, "my bad." revan is all like, "where the **** is my dark evil I gotta kill?" then Shepard shows up and is all "wait, this isn't Earth." and THEN all the harvesters from Amgarrak come out and are all like, "blaghagagahaha!" and revan is all like, "**** that ****!" and grabs the exile and they fly off. Shepard is all like,"pfft, no biggie." but then gets eaten by Flemeth, and then the Warden is all like, "****!" Hawke pisses his pants and runs away, while David Gaider is laughing his ass off at the fact that Morrigan and the Old God Kid are chillin in another dimension, and the maker is all like,"time to unleash my secret weapon." and summons Sandal who just goes "ENCHANTMENT!!!" and then Flemeth and the harvesters explode from awesome overload. THE END.

depends too be honest I can imagine when the 3rd or 2.5 dragon age comes out they will have a generic reason for both of them which i can imagine them both have been captured by flemeth. No way did they reintroduce flemeth and redesign her just to appear in the prologue and act 1.

for me i can imagine it will be
Grey warden voluntary went in the mirror with morrigan
Champion sailing around the world with Isabela but gets captured by flemeth at one point (not sure if she captures isabela as well but depends on where she captures him i guess)

but either way they will be genertic i doubt there will be much change between them simply because of memory and complications in writing for the game.

but I have the feeling either way the grey warden will appear in the next dragon age whether to stop the rebellions or stop flemeth but I can imagine they will avoid the grey warden from saying anything or even have him/her sacrifice themselves for the greater good so that it wont cause issues with the character never talking in origins.

I with hawke will probably be the main character again in follow up simply because they have set him/her up really well enough as it is and is the only one where their is not pre decisions on where they are like origins is.
