so i am playing through ME2 again and i just downloaded arrival. i've heard it works best if you play is after the main story. my question is do decisions made after the story in side quests or dlc still cary over. or will ME3 just take your end game save?

Lair of the Shadow Broker / Arrival are cannon and do not let you any choice over what happen. So you can play them when you want. The only difference are reference if you complete the game or not. Thus, BioWare said in ME3 they are count like everybody played them and no bonus/different story will happen for players who didn't purshase them.
In my personal opinion, Arrival and LOTSB are better after the main story line.
I'm not 100% sure, but I heard ME3 will take any save game flag after the Main Story (much like Dragon Age : Origins >>> Dragon Age : Awak / DA2)
