He'll plan to sell out the rest of the galaxy in exchange for humanity's survival. Shepard finds an alternative, Paragon Shepard will stop him in a way which involves self sacrifice of some sort.

Harbinger takes over your LI or Anderson and becomes a humanoid-reaper like Saren except more deadly and you have to fight it one on one. You either end up killing your LI (if you have one) or one of your "probably" best friends.

I say no boss fight! 

The reapers make it to the Citadel, and you blow the Citadel sky high, annihilating the Reapers.

The final "boss" will be just trying to get away..

Interesting question, this. The primary antagonists are, after all, massive starships, and a shooter-boss seems unlikely if that's the antagonist. It's possible the final boss will take place *inside* a Reaper, but I doubt it, for some reason.

It's possible that something massive goes down on earth that culminates in a confrontation with a more complete Reaper-human. It's also possible that we'll fight another possessed character a la the final battle with Saren, this time under the control of Harbinger. But who can say? I'm not going to theorize too much--I'm not as creative as the folks at BioWare, so whatever I come up with will inevitably be lame by comparison.
