When you close the shutter you let all of the first wave through right? You then close it before the 2nd wave gets there at all right? If you don't let the guys into the field of play then I'm not sure what can be done. I've had similar problems sometimes [usually Vanguard] and theres no fix other than to let the game do its thing.
As for the elevators at least let the elite get off the pad. If you do that you're usually fine.
EDIT: I see Kronner found the issue. I had something similar in overlord and ended up having to see him and eyeball an incinerate or similar at them. Sometimes you could try touching off a shockwave or similar ... you might get lucky.
BTW: In addition to charge bugs there are AI oddities with Drones & Dominated targets where sometimes they have clear line of sight but ignore and are ignored by enemies. I don't see the mechanism as to why yet.
I play ME2 looking up to ppl like Kronner + Boz & and I guess you too... didn't you overkill those guys in that part as well??

With the guys spawning from the shutter, what I eventually started doing was timing my killing so that I'd be able to hit the button just before the second wave appeared. This part was basically taken from Garrus' mission, so I don't see why they decided to muck it up.
The elevator parts were more frustrating, as the game gives you LOS on the baddies as they are riding up, which makes it tempting to kill them before they arrive on level... I found that killing them before they left the pad (extremely easy and tempting on Hardcore) froze the mission. I ended up waiting for them to get off the lift, get set up, shoot and begin advancing before killing them in a single clip.
It's just frustrating that this sequence seemed to be more difficult due to bugs than actual difficulty. I never got more than 3 guys per wave, which made this fight one of the easiest I can think of in the game. They should have been triggered/spawn according to timer instead of kill count.
About the drones.. I just restarted my Engineer playthrough and haven't unlocked Arrival for her yet, but I've read that the unusual AI in the Object Rho fight was programmed to ignore drones... I dunno. I dunno about Dominate either. I've been reading about ppl hacking/dominating enemies in this mission to great effect.
