No, she doesn't want to directly become involved with the Templar-Mage War. Her plans are probably way outside the realm of that conflict, and I highly doubt that she really cares what the outcome will be. It's just not her thing. She's like the Queen on the chess board, she doesn't actually need to play the game herself, she just likes pushing the other pieces on the board INTO play.
Flemeth's attitude is like, "Okay, lets see what happens if I put this person in the middle of a burning city. Will s/he put the fire out or stoke the flames even further?"
She's no slouch mind you, and she doesn't do anything without a personal agenda. She saw the Warden and Allistar in mortal danger and acted immediately to preserve them. Then she sets them on the path with Morrigan in tow. The same occured when she observed Hawke's family about to be overcome by Darkspawn and saw a similar opportunity.
Now if only I felt like anything my Hawke did in Kirkwall mattered.
