This one is going to be tough without spoilers, will try however...
Morrigan is certainly not evil, she's just pretending to be like Flemeth, but in reality she's very vulnerable and a big softie (as shows during banther with dog). She often provides very good reasons why she disagrees with things and she mostly disagrees with helping people out of practicality. She's also a big fan of freedom and is not a big fan of demons.
In one conversation she even shows some regret for Templars that she and her mother killed when they where hunting them...
Its hard to describe someone as good/evil, I doubt any of the characters in this game are truely good or truely evil which is good because truely evil characters are unrealistic and unbelievable. Morrigan is dark, she's practical and is tough but under all that she's also vulnerable and soft hearthed.
I think Kate Mulgrew described her best when she said that "Morrigan is innocent. She is beautiful. She is vulnerable."

What Morrigan does at the end is far from "good" - especially so if you are romancing her.
This remains to be seen, we still don't know why this is so important to her. I'm sure your character would have had a similar reaction if she blocked you from reaching your destiny (ending the blight).
