So I realized that I'm going to get Merrill to side with the templars agaisnt me and I'm going to be without Fneris, Isabela, Bethany and Anders. Is a party consisting of Sebastian, Varric, rogue Hawke and Aveline good enough or do I need to make Merrill loyal to me?

Fell Grenades. Lulz.
Would enjoy a movie of that, all the backstabbing and people jumping through the air must be hilarious. Aggro might be an issue but then again you can always threat juggle by merely having the current target of baddie ire kite around while everybody else drags threat off them.

You'll do fine. Keep your tank tanking. Invest in some Mythal's Favor grenades to revive if necessary. Keep Isabela specced for maximum melee damage and Varric specced for maximum ranged damage, and make good use of the controller abilities (flasks, stealth, armistice, goad) on Hawke.

I'm not using Isabela. I'm using Seb and Varric

I did a 4 rogue Nightmare run myself and it wasn't too bad. I did a rogue archer, specced Shadow and Assassin. Decoy on both Hawke and Sebastian makes life so much easier. Also, specced Isabela, Varric, and Sebastian to use Confusion and Fatiguing Fog all the time, it required a lot of micro management but made most fights trivial. You CC human mobs very easily, the only fights where those abilities do not fair so well are against Shades\\Demons. That's where Back to Back, Evasion and Stealth come in handy. Basically once all of your rogues have Back to Back and Stealth, managing aggro becomes easy.
And I put Isabela on Passive tactics. Her DPS is almost unnecessary as 3 ranged DPS machines take care of everything at range. So in most boss fights, she sits next to Hawke and handles and reinforcing adds while CC'ing anything that comes close with Confusion and Fatiguing Fog. There were some boss fights where she's useless, but honestly, if you spec Varric and Sebastian well, her DPS is not needed.
The only hard part of running 4 rogues is doing battles over to minimize Potion usage. The amount of money you have to spend on Pots can get out of control, so I micro's Pot usage myself to keep thing reasonable.

On normal difficulty, the party composition doesn't matter too much, so you can experiment a lot more.
Your setup might work on higher difficulty settings as well. I think Isabella is not easy to work with on Nightmare because she has no ranged attacks.
I'm currently trying a playthrough on NM with 3 mages and one 2H warrior tank (Fenris) and it's going very smoothly.
@Fatboy - what do you mean by CC? obviously not cross class combos, right?

Right, CC = Crowd Control. There are really no CCC's available with the 4 rogue setup, but I really didn't miss them with this party as most things died relatively quickly. You just have to make sure most enemies are Disoriented and Flanked to maximize your damage output.
