Hello,

 I am trying to get some Companion armor from the vendors and they are just not there to buy. I am getting really confused.

For example I was just at the Shady Merchandise shop and the upgrade for Fenris isn't there and I even have him in the party.

Sorry for another post about Companion armor but I have looked through all the threads I could find and I still don't understand.

Does any one have any suggestions?

The upgrades are act-specific. Meaning that you can only get certain upgrades in Act I, others in Act II, and the final upgrade for each character is in Act III. The siblings have one armor upgrade, found in Act I during the "Birthright" quest. Varric and Aveline also have Act I upgrades, from the lowtown apparel and armor vendors, respectively. By the end of Act II, each character should have 3/4 upgrades, some of which are purchased, and some found during quests. The final upgrades for each companion are found during Act III quests - a few are specific to that character's companion quest. Isabela's is during "A Murder of Crows," Fenris's is looted from the High Dragon, Merrill's is found during "A New Path..." And those are the ones I remember offhand... =D

I am pretty sure i am in the correct act that is why i am so confused. Is there any particular order in which you have to get them?

Order shouldn't matter. It could be a glitch, Aveline's final upgrade is known to be missing. Have you tried realoding or checking back later.
