There has been a lot of confusion a out the plot of the mass effect series after Arrival was released, but this is how I see how the story goes.

'Sovereign has been in the galaxy since the beginning of the cycle, we know that for a fact, and he is the reaper who decides when his species should restart the cycle. Once he saw that the galaxy had become too technologically advanced, he decided to recruit Saren and the Geth, and activate the Citadel to bring the reapers to the galaxy. However Sovereign fails and he is destroyed before he is able to activate the citadel.

Despite this, the reapers still have one more way of entering the galaxy, by travelling out of darkspace and using the alpha relay to connect to the rest of the galaxy. This will, however, take more than two years to do, so in the meantime, Harbinger used the Collectors to build another reaper which will be used to attempt to activate the citadel again, just like Sovereign, just incase their plan to use the alpha relay fails. 

Eventually, Shepard manages to both destroy the relay and stop the collectors meaning that the reapers will have to travel lightyears to the next closest mass relay, which may take several years.'

This is my theory, and not the official explanation of bioware, because frankly I don't even think bioware can explain the confusion. I feel as though this theory makes the most sense and I can't make out any plot holes from it. Let me hear what you think.
