When you go talk to Anora in Arl Eamon's estate in Denerim, she'll persuade you to ally with her so that she can rule Ferelden alone. When you speak of Alistair, she'll further persuade to forget about him and he better remain to be a Grey Warden since this is what he wanted, this is what he's good at.
But then...
Once you have defeated Loghain, Alistair will get pissed off and try to leave if you let Loghain join the Grey Wardens.
At this point, Anora will ask for executing Alistair because "Ferelden can not risk a civil war".
So this is all a lie told by our drama queen Anora?
So Anora lied about letting Alistair remain to be a Warden?

You can safely say that nothing Anora says in the entire game is "the truth." It may be true, but that's only when the truth is convenient to her political ambitions.

Alistair does not only decide to leave the Wardens if Loghain is spared he also tries to claim the throne. His refusal to acknowledge Anora as Queen as per your agreement is what forces her to take action. Anora was perfectly willing to let Alistair keep on being a Warden but he chose to be a pretender instead.

That's pretty much it.
When Anora or Alistair take the throne, either one will demand the other renounce their claim to the crown. Thios is done to settle the matter. If Alistair takes the throne, he will demand the same of Anora, something she refuses to do, so she gets sent to Ft. Drakon.
With Anora, provided Loghain is dead, she will demand Alistair give up the crown. So long is Loghain is dead, it is something he is happy to do. But if not, he refuses, and thus, Anora does what is necessary: executes or exiles him, because his refusual to surrender his claim and desire to take power to execute Loghain. This would mean Alistair remains a threat, the succession not fully settled.
So no, she didn't lie to you.
