So how do you keep Issabela in your party without romancing her?

You need her friendship or rivalry above 50 before you start her Act 2 quest.

Edited to add the link to her Wiki. On it should be a guide for which quests give their types of approval

You must secure 50% Friendship/Rivalry and complete her 'Questioning Beliefs' mid-stage reltaionship conversation before doing the 'Following the Qun' quest.

When her and Aveline show up at your house, you must help Isabela first or she'll leave your party permanently no matter what the state of your relationship is.

Finally, when doing the 'To Catch a Thief' quest, I'd reccomend saying you'll give the tome to her, not the Qunari. (this will also keep you from taking hits with Aveline, Varric & Merril)

If you do all that, she'll leave briefly but return in the final moments of Act II.
