Not sure this qualifies as a spoiler, but hopefully not, since it's an interesting question with several possibilities. Overall, I think the biggest key to stopping them is going to come from an unlikely source. Certainly not the Citadel or its member species armadas, since the Council (with the exception of Anders, and Admiral Hacket) are vastly unprepared having dismissed Shepard's claims.

My prediction is the dark space experiments being conducted by Cerberus will play a key role in defeating them or unlocking their technological advantages, and the Rachni will play a significant role in their defeat.
