I always spare Anders, just to spite Seb. And I wouldn't worry about Sebastian's army. He'll probably run crying to Starkhaven's chanter's board and hire someone who actually has the balls to kill Anders for him.
"Sebastian, the Chantry can not condone revenge."
"It is my right, my duty, to show Anders there's no where in Thedas to hide."
"Sebastian! This is murder!" *Holds up quest letter*
*Shoots quest letter back onto the chanter's board* "No! What happened to Elthina was murder!"
*Waits in the chantry, occasionally checking his mail to see if anyone has taken up huntng down Anders.*
(Days later)
Warden Commander finds the quest letter. "What's this? Oh...I'm so gona enjoy killing Anders!"
Maybe that's how it would go.
