I have an idea as to why their skin tones are different between games. No, it isn't some stupid, "The Qunari didn't turn out the way we wanted the first time" idea.
The Qunari from DA2 hail from Par Vollen, while the Qunari (Sten) from Origins are from Seheron. They are two separate groups of Qunari, and have different skin tones. Par Vollen Qunari are gray, while Seheron Qunari are bronze, like Sten.
Seheron is closer to Ferelden than Par Vollen, so it makes sense that they would send envoys instead of Par Vollen Qunari.

It was most likely to make the look more solid. They wanted the red body paint markings and needed a tone to help show that. Bronze skin wouldn't work as well. So you need either black or a lighter white or gray. They went with a color that contrasted well with the red. Basically as I see it anyway.

We are more familiar with elves from other fantasy games, and therefore less attentive to variations between two games. It is sort of like comparing the difference between two breeds of dogs, and comparing two species of elephants. We have a more concrete idea of what Elephants should look like, because we most likely see only a few in our lifetime, whereas we see dozens of dogs within any given week, and therefore the average person's concept of a dog is much more abstract.

Still, the Elves look like Elves in both games. The Qunari had a full revamp. I'm merely suggesting that Sten's group of Qunari from Seheron have Sten's bronze skin, while the ones from Par Vollen have gray skin. I get the horn thing, Sten's special for not having them. I was just suggesting why their skin tones might be different.
