2. Just to look at a specific mission: the daratar mission, should I choose Improved or Area to get all the crates?

Rarely will you encounter a large enough pack to warrant an area cast. Moreover , even if you did it might be the totality of near by enemies and it would defeat the purpose of mind controlling enemies. They would just stand there doing nothing, easy picking for shooting i suppose. An other problem occurs where controlled enemies tend to act as a squad member and they fall back to your position , taking cover. This eats up the control timer, is counter productive to the idea of controlling enemies and can lead you to open your flanks if you don't pay special attention to controlled enemies.
What I've found so far is that rank 2 in either dominate or AI hack is more than enough for most situations. It distracts the enemy long enough for you to take shots. It keep enemy controlled units weak enough so that they die from friendly fire . And the cooldown timer and effect sync up perfectly. Moreover only a handful of units are worth Hacking/dominating, they're not spam friendly powers at all in my opinion.
As for your second question; Someone posted a "How to guide" for the crates a week or so ago. Ill try and try find it. Here it is.

Originally i thought that area AI/Dominate were the way to go. However after a few runs with them its not that beneficial, mind you sometimes i wonder if its really worth putting more than 2 points in each.

In my experience, lvl 4 Hacking isn't that necessary as hacked enemies don't need that much survivability to do their job (if they die, there is always someone else). On Tali, it'd be better to fully evolve her Energy Drain instead.
On Daratar, there are several ways to save all crates w/o needing to AI Hack. In any case, 3 Ymirs is hardly a horde, nor are they particularly good targets to herd or hack, given the mission requirements.

Personally I always go Improved for Shep and Squad. As has been said sometimes you'll use Area and it'll control them all and they'll do nothing, I prefer giving one enemy semi-decent Shields and it lasts longer and you use the drones to occupy other enemies. While enemies are distracted they aren't shooting at you and with Improved Hacking and a drone on the field at the same time the enemies are focussing on the Drone while your hacked mech is dealing damage to them.

2. Never use group/area versions. They are pretty useless, all it does is giving a bunch of enemies shield/barrier and they fight each other, but by the time effect wears off, they almost never have got through their (new) defenses and everything will be just like it was before you decided to hack/dominate.
3. To make good use of Hacking/Dominate you need to invest in those skills, duration is everything here especially when you're playing on Insanity - the Improved version is vastly superior.
4. To get an idea how much fun and how insanely powerful these mind-controlling abilities are (hacking is the best CC power in ME2) check AI Hacking Hilarity (there are also a lot of tips and tricks to be found there).
Happy Hacking
