How do I unlock the Nathaniel quest?

You need to be in Hightown and look for Delila Howe to get the quest to show up. Also Nathaniel needs to have survived the Assault on Vigil's Keep if you saved Amaranthine and left him behind when you went to go after the Mother and the Architect at the end of the game.

No that wouldn't be the cause of it. I've seen people import from awakenings and have Nathaniel quest still show up and have Nathaniel state that the Architect was alive when they killed him. *shrugs*

Hmm, I think I usually had Nathaniel with me at the end in Awakening in my two Awakening playthroughs, but I don't remember. Its too bad, I liked the character, would have been cool to have him show up here as a ally.

If you wait for the patch it should get fixed. Dunno if it will fix current play throughs, might only fix new ones.

it seems to be pretty bugged. He never left the Wardens in my saves, but I've never had him show up.

When exactly does the bug occur? I heard that if you have the Fools Gold quest in the second act you can't have this one. So does that mean you can't have the quest if you are past the first Deep Roads level?

If you have the fools gold quest you can't have the Finding Nathaniel quest. This quest happens in Act 3 for Finding Nathaniel. You can get the quest immediately after mediating the argument between Orsino and Meredith.

strange i got the nathaniel quest on all my imported games except the warden that died against the archdemon (i didnt use awakening in that playthrough) by talking to Nate's sister in front of the chantry on act 3. it either must be a bug or there may be another requirement that we don't know about

Yup, this is the only way I've been able to experience it. Of course I only have one Awakenings save because of the crappy character management on console.

This is because of the save game import bugs by Bioware. Not the first time such bugs occur, anyone who played DA:O and it's follow-up DLC's and used imported saves from DA:O remembers various bugs. Took a while to get the patch, but at the very least we had a toolset what some community members could use to create custom fixes.
One way of seeing whether you may or may not get this quest is by running the zz_vault_debug script through console, right when you start the game, and let it list the world variables. It is pretty common, due to import bugs and lack of useful patches, that you may see there Nathaniel listed as either being killed or having left the Wardens. One way to reduce the amount of bugs is to have a save from DA:O where you have not played through all of the DLC's, that is a save which was used for DA:O and DA:O Awakening only (where you have not played through Golems of Angarrak and The Witch Hunt yet, because apparently each DLC always messed around with flags during import and often changed things in unwanted way). I had to actually play through DA:O and DA:O Awakening again to make such a save, all of the saves I had were with all of the DLC's played through. This time I also took Nathaniel to the final fight, usually I always left him at Vigil's Keep (and he always survived and always remained with Wardens, but not according to import into DA2). This time, when I ran the zz_vault_debug script and checked the stats, it told that Nathaniel was alive and well and remained with Wardens, so I will see soon whether it worked.
Although, even then the save import has bugs. For example my char (human male noble) became the Chancellor to Alistar in DA:O, but DA2 tells me after the import "Player did not become a chancellor". Also, I saved Amaranthine and in Vigil's Keep only Kristoff/Justice died (was beheaded; Velanna had this usual "wall fell on her but she escaped" moment), every other party member was alive and well and remained with Wardens (including Andres and Sigrun), yet the DA2 tells after the import "Anders was killed at Vigil's Keep". Not that big of an issue since he still appears in DA2, but shows the import "quality".
So yeah, sadly there's not much what we can do until BW fixes the bugs, but at least you can check the possible issues out with that script, to see what may happen in your game and whom you may meet from previous game. This is all on PC, no idea about consoles since I don't use one myself.

I can confirm that the way I mentioned in my previous post most likely works. That is, I re-played DA:O again and after that, I played only DA:O Awakening, no other DLC's. And then I imported a save from that game and in DA2 ran the zz_vault_debug script to check the variables, which told that Nathaniel joined Wardens and that Nathaniel did not die and that Nathaniel remained with Wardens. Now my current char is in Act 2 in DA2 and I did not get the Fool's Gold quest, which leads me to believe that in Act 3 I finally will get that quest. Not that I "yearn" for that quest, no, simply I should have gotten it since the first time I played through DA2 but the save import bugs prevented it each and every time.
EDIT: Yep, worked. A bit too long way to get a single and not that long quest, but oh well. And playing through it revealed the third bug with import (first was "player did not become a chancellor" when he actually did; second was "Anders died at Vigil's Keep" when he did not), specifically Nathaniel said that the Warden spared Architect when this was not the case, my Warden smeared him all over the stairs back in DA:O Awakening.
