Hello! I have seen this thread many times but have not popped in. When Awakenings came out, I actually liked Nate more than Anders. A few people asked how I could possibly choose Nate over Anders?
Now, looking back. That was actually some good foresight. It was great seeing him in DA 2. Especially when he pulled the move with the bow in the Deep Roads. XD Loved it! I hope we see more Nate in DA 3. 
No one has ever asked me that, mainly because I am not an especially vocal fan about
any of the characters of whom I am a fan, however it's a very interesting question. To me, the reason I liked Nate more was because he came off as a lot more...genuine, I suppose would be the word. Which is not to discredit Anders, but I always got the vibe from him, even in Awakening, that his humor was a product of his insecurities, a defense mechanism very similar to Alistair's. He was lovable, certainly, but he was pretty much untouchable because everything was a joke to him so he could avoid dealing with his real issues.
Nate was The Unfunny Guy (which was played to hilarious effect, well played Bioware) and therefore much less cuddly, but he was also very up front and straight forward about basically everything. He confronts his problems head on right from the beginning, although his attack isn't exactly aimed in the right direction initially. He didn't run from persecution, he challenged it by returning to Ferelden and going after the person he felt had wronged him. Later he is able to resolve his issues (anger, misplaced faith, daddy issues, etc.) for the most part because he faced up to them instead of deflecting them. Granted, he has a lot more room to do that than Anders since Anders's problems stem from much larger and more complex societal issues, but I still feel that, on a personal level, Nathaniel deals with his problems in a healthier, more honest way.
