I think something is missing here.

During the Justice Quest, I
usually have Sebastian in the party, and he never says anything about
it. However, Once you get to the Chantry, Sebastian leaves the party
saying "I told you, I want no part in this."

Also, when Anders blows up the Chantry, Seb says something like "This...This is what you tried to trick me into doing!"

I didn't think much of it at first, but I just finished a run where I DIDN'T have Sebastian with me during Justice, and when Anders blows up the chantry, Sebs dialog is different. He just says "You were part of this?!"

So is there some kind of dialog thats supposed to happen when Sebastian is with you during that quest? Because he never says anything, yet there seems to be some sort of flag here.

I don't think so. I just imagine Sebastian's got eyes and ears, he heard you and Anders talking about chilling in the Chantry for a bit, and so when things go "boom", he realizes that he was a part of tricking Elthina into not paying attention to the mage in the snazzy black feathers planting a package that smelled oddly like the inside of a chamber pot.

Sebastians words don't suggest that though. "I told you" I'd have no part of this. This is what "You tried to trick me" into doing. His dialog at these points suggest that he had something to say to Anders before you go to the Chantry.

I assume that the "tried to trick" was Anders wanting you as a group to distract Elthina.

I wondered this too. His phrase is 'I told you I want no part of this'. No, Sebastian, you didn't tell me. It did feel like there was supposed to be something there.
