It seem to me that the struggle between the mages and templars will never be resolved as it is a struggle as old as time itself. It is my guess that outside of DA2, the battle for Kirkwall will be relatively insignificant to future titles regardless of the outcome chosen by the player. That also goes for any upcoming expansions as Awakening only had small cameos by some characters, but the bulk of the story was a standalone struggle taking place elsewhere from the main story. I would expect the same for any DA2 expansions as well.

It would be weird to spend 40 hours explaining how the mage rebellions were tied to a guy that got dragged into some political struggles in Kirkwall as a result of the Arishok respecting him and Sister Petrice trying to kill/frame him only to then spend 6 to 15 hours concluding a multinational conflict.

DA3, the whole way the ending is set up, it just wouldn't make sense for it to be resolved with DLC

It might not even be resolved in DA3, the Mage war might be the backdrop for a couple games for all we know.

I can easily see the Mage-Templar war playing out like the 30 years war did in Europe in the 17th century. That war started over a disputed protestant vs catholic secession in Bohemia, but wound up to have very little to do with religion.
Likewise I can see the war start off as an argument over the rights of mages, but in the end having little to do with mages. If so, I think that Kirkwall and Fereldan would be Bohemia, Tevinter would be Sweden, Orlais would be the Haupburg Empires (Spain and Austria), Nevarra would be France, and the Qunari the Turks.
Of course the anology only goes so far, but I thought I'd share.

I think that at it's core it would still be White Chantry vs Imperial Chantry, though. The leadership of both is very much tangeld up with the political leadership of the two countries, Tevinter especially so.
EDIT: Also, Orlais is totally screwed in that scenario. Tevinter's got more resources than Sweden (you know all that great field artillery Gustavus Adolphus had? Mages are better), and Nevarra's military seems to be doing it's best impression of the Prussians.
Of course, Sweden wasn't locked in a centuries-long war with the Turks either like the Imperium is with the Qunari, so...
