I'm hoping by letting her go both times, that it will come back and bite me in the a** in ME3....Maybe her working for someone truly diabolical, which has a big impact on Shep's ability to deal with it.

Also, she owns use two favours and she does seem to dislike Shep.

I'd try to recruit her to the Normandy SR3.  She seems to be real passionate about helping the Krogan.  I can use her to help unite the Krogan for my fight against the Reapers.
When she ultimately refuses, I'd tell her to start running...

... I'd smoke that ****. No matter where, no matter when. I killed her the first time. If she's back it can only mean one thing. the zombie apocalypse has started ME3 style and I'm killing ever stumbler I see, no hesitation.

This is why I replayed ME1 to kill her off. Bioware took the option away from me in ME2, so screw them, I'm playing ME1 to make sure that woman doesn't leave Virmire alive.

Seriously, the more I thought about it, the less sense it made to spare her. She actively studied Indoctrination. Her first test subject was the doctor she replaced, proving that the doctors weren't immune from the effects.

Ignoring the plot hole of studying indoctrination at all, it makes no sense to let Rana live.

In fact, I only spared her in a few of my original playthroughs anyway.

It makes sense, actually. When you're about to blow a place up you sort of stop bothering to execute non-hostiles, especially when they appear to be idiots who are just in way over their heads. I honestly didn't expect her to survive the blast. I just stuck with an apathetic, "Run for your life, fool."

I honestly have no idea why all your companions harp on you for letting her go in ME2 when you don't even have the option not to.
