 How do I do it? I asked Bann Teagen to free him. I have a full persusade and when I asked Arl Eamon he said no too. How do I get them to say yes?

You can't. No matter what you do at this point, Jowan is eaither led straight off for execution or lead off to the circle to be thrown on their mercy.
The only way to let Jowan go free into the world is to release him from his cell and tell him to run and not to come back. This means he will be unavailable later, which limits your options of how to deal with Connor somewhat - sacrificing Isolde will no longer be an option, and you will need Wynne or Morrigan to raise the possibility of contacting the mages (either at the castle or back at camp) for help if you don't want to just off Connor.

Does this mean I can't get the quest "Jowan's Intent?"

Jowan's Intent is a sidequest which only triggers if you release him from his cell and shoo him away.
However, as it happens, it is bugged anyway and won't actually trigger at all. PC users can access it with a bit of techno jiggery-pokery which intimidates me, and console players cannot access it at all. Rather annoying as I'd like to give Jowan a relatively positive ending...

I guess its for the best anyway. I would have to redo all of the urn of sacred ashes and there is no way I'm doing again that after just finishing it.

Ferretinabun, there are mods on dragonagenexus that restore the Jowan's Intent quest to either a random encounter or a fixed location.
