How about in the future (DA3, whatever...), you let us import a savegame, and then fix stuff on the fly with a bunch of boxes to tick for example ? Something officially supported I mean. If I want to retcon my own world-state, or fix a bug, what does it matter after all ?

Yes, but we have to eliminate the import issues first before we can investigate this otherwise we may come across false positives/negatives due to import issues. I've got it filed as a separate issue contingent on the awakenings import issue.

Weird. Zevran never thought my Warden was dead in my save file when I used the import fix mod. Everything else is still bugged, but the codex appears correctly with the import fix.

As frustrating as this is for me I can only imagine how the developers/designers feel right now.
Just to try to crunch down that info:
Awakening (and therefore Witch Hunt, assuming you imported in to it from awakening saves) are known to have issues. Also, as a side note, nothing from Witch Hunt (plotflags) are called in DA2.
Your savegen1.0a save seems to be the best, except that the Morrigan romance isn't working. The one that really troubles me is that NONE of your flafgs are accurate from a vanilla origins import. Is this correct?
I appologize that should read Unrecognized/incorrect history/romance and correct flags.

Exactly this. Even when Zevran's flags are set correctly, he eagerly jumps into bed with Isabela, and it breaks my little fangirl heart to see him cheat on my Warden. I feel like the girl who cried about the "Alistair never loved you" snowglobe.... except slightly more valid.

You need to have Isabela with you to get his mourning dialog -- when she's in the party, he turns her down because the loss is still too fresh. Also, he does not say, "I have a warden to return to, it's been far too long" which he should be saying with a living romanced warden.

I'm using a really old Catalyst driver from March 2010 and I'm getting excellent framerates at 1920x1080, SSAO, DX11, high res texture pack, very high detail setting, 16 x AF, 2 x AA. (running on a laptop with 1GB AMD Mobility 5830, which uses the same die as the desktop 5770 if I'm not mistaken)

I have not experienced the problems you mentioned above with the exception of stuttering sound, but this only occurs when using Gravitic Ring and I assume it has something to do with enemy rogues attempting to stealth when they are trapped in the Gravitic Ring.

I've tried exiting the estate and coming back in (to see if it's a cinematic launch) and nothing happens either.
I believe the quest is called 'No rest for the wicked'.
