I thought 1.02 would fix it, but apparently I was wrong. Isabella is -still- standing in front of my desk with a quest marker over her head, but she reacts to nothing. Is there some way to fix this?

Base on the info you've stated, I'm assuming you loaded your latest save. The patch notes did mention that some of the fixes are retroactive, while some aren't. You might have to load a save file that has not triggered that particular bugged plot flag. In this case, I believe the plot flag for Isabella to camp out in your house in Act II should not trigger until you enter your house, so loading any save from before you entered the house and then re-activating the plot flag should allow the plot to continue as per normal.

This same exact bug also happened on my 2nd playthrough, and I waited till the patch deployed before getting to the place where she comes to the house for that quest.

I'm assuming she's not there to sleep with you but to trigger the quest to entrap Castillon?
Surely you can bump this quest along with her debug script. There must be a way to plot nudge or area jump via her debug script, say to the blooming rose, to trigger the encounter with Castillion's lieutenant.

So long as you DO NOT jump acts with it but be sure you're staying the act this quest fires, you shouldn't be able to do too much damage.
I used Fenris' debug script in a similar fasion when I realised he'd never asked me about his sister because I'd ignored him for the entirety of act 2. I just plot-area jumped to his mansion that's tied to this quest (act 3) via his debug script and we where on our way to complete his story arc, completely handwaving Hadrianna.
