Does anyone know if ammo powers (like Disruptor or Warp) stack with this upgrade, which is described as "adding 25% damage to armor, barriers, and shields"? For example, the Vindicator has a 25% bonus to all three protection types, so with the Penetration upgrade it then does 50% - does this then mean that, with Heavy Disruptor Ammo activated (60% of weapon damage against shields), the Vindicator now does around 100% damage to shields?

No, ammo powers gain nothing through upgrades. Their bonus remains the same throughout the game. Bonus is calculated based on the weapons base damage before upgrades - thus, for example, the Mattock (50 dmg/shot) does 25 extra damage when you're using Heavy Warp Ammo. It's still +25 when your upgraded Mattock does 100+ damage. Usefulness of ammo power decrease quite significantly - only the CC effects remain valuable.
Only +power damage gear will boost ammo powers' damage. The +15 % power damage you get by wearing the BD armor will increase Heavy Warp up to (50+15=) 65 %.

I'm not completely sure they don't stack, I'm just going off experience and basically what I suspect. Ammo powers take their damage from the weapons base damage and aren't effect by weapon upgrades. No matter what, with upgrades, the regular weapons damage is always going to be greater than the ammo power damage.
Example; M15 does 36.8 base damage (that's per round that hits)
Weapons damage
(base damage X weapons upgrades) X (defense bonus) = total regular damage
(36.8 x 1.20) (1.50) = 66.24
Ammo power damage
(base damage X ammo power damage) = total ammo power damage
36.8 x 1.60 = 58.88 (against shields)
58.88 + 66.24 = 125.12 (total damage done to the target)

Look it wouldn't be a large increase like your thinking. It actually be a 180% total damage (50% x 1.60), or 0.50 x 1.60. It just be a 30% increase thats it. The ammo bonus doesn't work if it hits a defense like armor or barrier, only works on health of mechs / geth. Could be wrong about the math, though.

If ammo powers are still in ME3(i hope not) they should change this. It sucks that they get weaker as the game goes on. They should remain effective if not get more effective as you progress.
