That makes about as much sense as Shepard suddenly becoming a lousy shot when I injure my wrist.
The caster doesn't become "less good" at casting fireball. The caster's fireball becomes less powerful because the implement with which she casts it is less powerful.
Mages didn't use staves as implements to spellcasting in Origins. They do in DAII. This bothers you. Okay.

There is, in fact, a lot of discussion about weapon damage vs. properties. It's largely situational. One staff will be better than another depending on enemies' elemental resistances. If I make the most use of fire/ice spells, then a +10% fire or cold damage staff is going to be better for me than than another staff with 10% higher base damage, but a stat like +nature damage. And that's just in terms of damage output. There are other stats like +mana, +mana regen, etc.
Weapon choice is still very situational. It might not work the way you'd like it to, but I think there are just as many factors to balance.
