After hitting the green button the second time, some creatures called Klixen appear.  When I shoot them, the health bar goes to zero but they don't exactly die.  They stop moving toward me but they will turn to look at me when I move around.  Shooting them more does nothing.  I seem to be stuck.

Sounds like a corrupt file. Did you try uninstalling and reinstalling? You'll be able to keep your saves when you do this.
