ME3 ideas- Cerberus

 This is my first post, but I've got a lot on my mind about the grand finale of the Mass Effect trilogy. Bear in mind that I'm trying to conserve all the thoughts on this post and other posts to the ones I haven't already seen a million times (i.e. the Reaper conspiracies- waaay too many), so you might find something new =]

I almost forgot to put [[[SPOILERS]]], but there's nothing on this that isn't a seriously well known part of the storyline, and mostly just passing mention. Besides, it's not as if someone who DOESN'T have one or both games ever comes on this site, am i right?


Cerberus hunting the Commander

If you've been keeping up with the news, you'll know that Cerberus is on the prowl and hungry for Shephard. Now why, in the midst of a Reaper invasion, would the terrorist defenders of humanity (oh the irony) be hunting the galaxy's No.1 badass, who they spent 2 years and a LOT of creds trying to rebuild?

A. Different Cell, Different Goals
Because the Lazarus Cell base was blown up at the start(ish) of ME2, and Jacob and Miranda are dead/AWOl, a different cell(or the Cerberus command giving up their original goal) might be wanting to get Shep's body so they can try and recreate this process. With that in mind, they could also be trying to pull an Ilos and, once the Reapers are gone for another 50K years, they'll use this tech to literally rebuild humanity, or they could reverse the Huskification process (wouldn't work on Scions or Praetorians or new husk combinations). With another 50K years and all the surviving space tech from the Cerberus bunker/station/whatever, they could easily build a better way to fight the Reapers in the future and claim the galaxy for humanity.  If the Reapers don't farm humans for new Reaper-babies ala ME2 end-boss.

B.Illusive Man Not In Control
I have two explanations. One is that the Illusive Man has just bombed a lot of resources rebuilding Shepard (and potential resources; read- the Collector Base if that's your story) as well as helping an enemy of Cerberus- Shepard- who has destroyed their property and divulged sensitive data to the Alliance over the past two games. Thus, the Cerberus lieutenants (or other commanders? three headed dog = three big bosses) have decided that Shepard is too conflicting with their goals and have decided that the Illusive Man isn't being realistic. So, in comes the new commander, who might be more military than military intelligence, who decides that his ideas are better and that Shepard is a vengeance target. With that in mind, he/she beefs up the Cerberus army and goes on a hunt for the Commander, while dropping in a hand to the Earth resistance to make the all-new Cerberus seem like one of the good guys. The Illusive Man is now acting as a side guest or is off the payroll completely- he definitely returns, so he'll still have a part to play. Theory two is that this faction is a rogue cell- the one who did the rachni experiments?- who is out for blood, like CELL from Crysis 2. This cell is a huge, private army- type cell that blames Shepard for causing all these problems. This could be explained by the events of ME1 where you could (and probably did) mess with Cerberus regardless of alignment.

C. Illusive Man UNDER DIRECT CONTROL
In this new comic series, the Illusive Man is revealed to have been slightly messed with by a (probaby) Reaper device, giving him funky eyes and funkier intelligence (he could speak asari without any effort, and read ancient turian. Skills.). Now, we know that close proximity to Reaper indoctrination can cause a "sleeper agent" to go total zombie slave in a short time frame. Now, considering the Illusive Man has been given new contact lenses and brainpower by the Reapers, unlike Saren, who was turned into a cyborg, he might accidentally be under suggestion from them to command Cerberus to kill Shepard without any conscious reasoning. Think- Saren was totally convinced by one Reaper to serve him in a short-ish time frame of a few months or years. Now theres an army of them rampaging across the galaxy- They could easily indoctrinate the Illusive Man if they got close enough to have an effect. Plus, the rest of Cerberus follows him to the letter, and there's normally no correspondence between Cerberus cells. Factor in the danger of communications, lest they be intercepted, it makes sense that IM only has to say "kill Shepard" once and the rest of the group will do it without serious question.

D. New Developments

What if- and I'm being REALLY speculative- Commander Shepard, after all this exposure to the reapers- Sovereign, the numerous artifacts, the Derelict Reaper, Harbinger's communications, Object Rho and now at the heart of a massive invasion- has become a "sleeper agent"? He's certainly been around Reaper junk long enough to have had some effects by now, assuming the effects aren't temporary. Thus, Cerberus is attempting to destroy the Commander and all other potential threats to Cerberus' safety (his teammates and the Normandy SR-2 included), as a safety measure so that all their operational bases visited by Sheppy and the gang and that could be in the Normandy's logs, are forgotten. So, Cerberus is trying to save it's own hide and possibly some secret Cerberus Colonies, by destroying all records of their undiscovered fields of operation. Who knows, perhaps they were trying to build a safe haven all this times and Shepard's shenanigans have, although beneficial in slowing the invasion, has now rendered him a liability (He DID visit the awesome secret base where the SR-2 was kept- maybe that was the whole point of "secret".)

E. Not Likely and For Teh Lulz

Bioware  has totally run out of non-Husk enemies to fight and hates the idea of a space cyber-zombie war (Why?).
The Illusive Man has decided that Shepard's backside deserves an epic kicking for helping aliens.
They aren't really Cerberus, but Human Husks wearing disguises (dun dun DUN!!)

So, any and all feedback is accepted, but I'll leave it to the more experienced posters to aswer the plethora of dumb questioners that will inevitably crop up (i.e. wen could u blow up teh stationz????)
If this is successful, I'll post some new crazy theories on other in-game events.
