So I just went through the Anders romance scene and I noticed I lost one silver when he left! What the...? Anyone else have this happen?

I would imagine that silver wasn't taken by Anders, but Varric. While he was taking notes about your performance. A writer's fee, surely worth it when you consider your love-making will be exaggerated into stuff from legends.

 Didn't he imply that he once worked as a prostitute? Maybe that's how he secretly affords running his clinic. It would explain why he disapproves of Jethann - he's competition.
