The ending..no likey!

The ending did fall flat to some extent. That's what tends to happen when the game essentially begins with the end. I'll start with some references to the problems in the original post.
- Becoming Viscount: There are several hints dropped through out the game that, if you side with the Templars, you will become Viscount. The one that stands out the most is when you talk with King Alistair. He basically says that its at the point where you'd need the Templar suppoet to become viscount. Therefore, at the end, if you side with the templars, the final scene after you kill Meredith shows the Templars all bowing around you. And then Varric says in the narrative "The people were begging Hawke to become Viscount". Pretty cool if you ask me, but there's that.
- Chantry Seekers: Hawke seems like the middle man to me. He's the famed Champion of Kirkwall, the one guy the whole city would turn to for help. He was affiliated with Anders, the one wo essentially started this war. Whether you kill Anders or not, Hawke is really the one people are going to notice. The Chantry has been the one thing keeping the mages and templars at a stalemate, trying to find a peaceful solution. I'm not terribly savvy with all the history and whatnot in the game, but I believe the only reason the Seeker is trying to find Hawke is to curb the war that's happening due to what happened in Kirkwall, not based on who he sided with. Also, let's not forget that the Seeker openly admits that she has been fairly wrong about the Champion. And she mentions that the Warden has gone missing, which means she looked for them at some point. From this it can be drawn that all the Seeker is doing is searching for people with great influence and power to stop the war before even more really bad stuff happens.
Ok, ranting done. I need to learn to summarize my ideas.

That's odd, brains are pretty squishy...
I've held one before and it was only slightly more solid than jelly.

I'm curious what would bring Hawke and the Warden together, or towards the same goal, if Leliana is right about their common disappearance being linked. Also, why would a pro-mage Hawke help Cassandra? I was never clear on what she expected to offer or tell him that would have gotten his support, especially since she assumes that he and his apostate sister were spreading subversion against the Chantry.

I haven't played much of Awakening yet so I probably missed or haven't heard that part yet. Most of the finer points aren't my forte.

Well, She did find a way to get Varric to tell the story, so she probably had something cooked up to convince Hawke to side with her. There'e the forcful method, as she took with Varric, but i may also be easy to convice someone with impending widespread war as a sort of bait, if you will ("bait" is probably the wrong word, but whatever word I want escapes me). As for what could bring Hawke and the Warden together, hard to say. If the "canonical" story has Bethany being turned into a Warden, maybe her affiliation brings Hawke and the Warden together. It will be interesting to see how it happens.

If you side with the templars you become Vicount. Which leads to cassandra looking for you because the templars respect you.
If you side with the mages you leave Kirkwall and Dissapear. Which leads to cassandra looking for you because the mages respect you.
At the end of the game you learn that all the circle broke away from the Chantry, as did the Templars. Which is why Cassandra is looking for you; either way the Seekers will use you as a pawn to get either side back in an attempt to avoid a 3 front war....

Hawke was there when it started.
Cassandra is looking for him by interrogating Varric.
By the end of the game, it covered almost all of the above points.
Hawke had to flee Kirkwall because:

Cassandra notes that Hawke is missing "like the Warden" and it's not a concidence.
So you recieved the ending that the game offered you, it's fine to not like it but don't dismiss it by saying it isn't an ending because it is. It's just not what you wanted.
That would be fine... If the entire Act 3 didn't feel like it was written in 2 hours after a very good Act 2 main story.
For example, the Orsino situation...
* For the entire game you sided with the mages.
"Templars are evil, mages rock, woo!"
* By that time you've beaten Deep Roads, saved the city from the Qunari, killed a High Dragon, AND everyone knows it*
* You're doing fine, killing templars left and right as they show up and then...*
Orsino: "Yo, Hawke, I'mma gonna turn into an abomination, I think."
Hawke: "Que? Now? Dude, we've just about won."
Orsino: "Yeah. No, still think I'm gonna turn into an abomination, yeah."
Hawke: "Seriously, mate, like one more wave of weaka*s enemies and we're there."
Orsino: "MMmm, yeah, but.... Dunno... Still gonna do it... AND I'm gonna attack YOU after I turn into a monster."
Hawke: "Me? But that doesn't make sense. I've been helping you for two acts now, wtf?"
Orsino: "Yeah, but after your friend blew up the Chantry, I feel it's the right move to make."
Hawke: "My friend? Anders? I took him on one mission cos I had to, I hated the whiny bastard. He's not my friend."
Orsion: "Lol, yeah he is. Game says so. He's been with you for 7 years as a companion."
Hawke: *blink* blink* ... "I took him on one mission 7 years ago."
Orsion: "Well there you go."
Hawke: "Okay." *pick Hammer conversation option
Awesomely written tbh.
(and I realize Orsino doesn't point to Anders in the scene, I'm just trying to put in some things that felt Deus Ex Machina and completely forced)

I thought the most comically forced plot point was, "BTW, I was friends with the guy who killed your mother lol.
It's like they realized turning Orsino into a villain all-of-a-sudden didn;t make any sense, so they threw in a ridiculously tenuous connection between him and Quentin.

The Seekers watch the Templars who've just broken free of the Chantry to fight a war against the mages. Cassandra doesn't want to keep the status quo; she seems to want to restore some semblance of the past.
I think the war, on a broader scale, is the same as Kirkwall: the mages can't win. They could hurt the templars, cause havoc... but in the end their numbers are too few. So a mage Hawke might want peace to allow the magses to survive, on the condition of future freedoms.

Ultimatly, it felt like I didn't do anything important in the third act, I was just there. And that was immensly unsatisfying.
