Would spirit Runes be the best runes for my daggers or is there better options?
Act 3 i plan on using Low Blade and finesse or cartas right hand (which daggers are the best in the game if you could only use 2?)

It's difficult to narrow down to just two.
Specifically, the Maker's Kiss and Shadow's Claw will be the best on the merits of wrecking Templars and the final two bosses, but this doesn't account for the spirit-resistant enemies who you'll also see often in Act III, like the Mages and Shades.
I think it's best to keep a few different daggers on hand for this reason, as it's difficult to shorten the list by that much.

how about runes of devastation? those just add straight up dmg..wouldnt those be best?

Yes, devastation runes are good, but keep in mind you can only have 1 per weapon (actually anyone tested if it's 1 per weapon or 1 per character like valiance?). And they come into their own mostly with skills. For auto attacks I think the elemental runes (like spirit) are better.
The best rune is ofcourse the Primeval Lyrium one though.

The percentage increase from RoD is based on the base stats of the weapon.
I BELIEVE (not 100% sure) that if an elemental weapon has rune slots, but low base damage (i.e Maker's Kiss), it's best to put runes of the corresponding element in it (in this case, Spirit), as opposed to the RoDs.

No, because the +10% damage means total damage done, calculated after the other parameters.
In the case of a rogue, for example, since she should do criticals always, it means 6% (in The Maker's Kiss in this case) of about 200/400 damage per hit, so +12/24, more if using Assisinate & co. (in that case a major burst in damage, e.g. Assassinate does 25k, RoD does +1.5k damage).
No elemental rune can do that.

As far as I can tell, on daggers it only goes up to 6% though? I mean, the Low Blade has the highest base damage in the game, right? Only 6% for the Low Blade.

rogues tend to get close to 100% crit chance with relative ease

Primeval lyrium rune from Varric's Haunted house quest is good for rogues as it adds to attack speed, so more DPS.

on nightmare in act 3, Low Blade is useable in only about every other fight because there are soooo many nature immune enemies
